What bitmask arrangement would I need to create an autotile in Godot for this tileset? I've been trying for days.

Gosh, I'm not sure. Haven't used Godot. The tiles are 16x16--have you checked that the snap defaults are set to that (Godot's defaults seem to be 32x32)?  Could the bitmask size need adjusting to 3x3? (This YouTube video is pretty comprehensive. Maybe it will help!)
